A car's alternator constantly charges the vehicle's battery as you drive. Yes, the electricity comes from an unclean source, but it is a nearly untapped resource that otherwise would be wasted. The added burden of providing the power to charge your phone will not noticeably cause additional gas to be combusted, therefore the all-important MPG won't suffer.
